About this course

RNA-Seq Data Analysis Masterclass: From Raw Reads to Biological Insights is a hands-on crash course designed to provide practical experience in analyzing RNA-Seq data and interpreting transcriptomic results. Participants will learn the complete workflow, starting from raw sequencing reads and quality assessment through read preprocessing, alignment or transcript quantification, differential gene expression analysis, visualization, and biological interpretation.

The masterclass focuses on practical bioinformatics workflows and introduces commonly used tools and approaches for RNA-Seq data analysis. Participants will work with real or representative datasets to understand how sequencing data is transformed into meaningful biological insights.

By the end of the course, participants will have a clear understanding of the RNA-Seq analysis pipeline and the skills required to perform and interpret a basic transcriptomic analysis.

Understand the complete RNA-Seq data analysis workflow from raw reads to biological interpretation.
Perform and interpret raw read quality control (QC) and preprocessing.
Understand read alignment/mapping and transcript or gene-level quantification.
Perform differential gene expression (DGE) analysis.
Generate and interpret common RNA-Seq visualizations such as PCA plots, heatmaps, volcano plots, and MA plots.
Identify significantly differentially expressed genes and interpret their biological relevance.

  • Day 1 – Course overview, RNA-seq workflow map, and experimental design principles (replicates, batch, confounding).
  • Day 2 – Raw read QC: FastQC fundamentals and adapter/quality trimming basics.
  • Day 3 – Aggregating QC reports with MultiQC and interpreting common failure patterns.
  • Day 4 – Alignment-free quantification with Salmon: indexing and quasi-mapping.
  • Day 5 – Splice-aware alignment with STAR: genome indexing and BAM output.
  • Day 6 – Comparing Salmon vs STAR workflows; choosing the right approach for your data.
  • Day 7 – Building a count matrix and importing transcript-level data with tximport (gene-level summarization).
  • Day 8 – Exploratory data analysis: PCA, sample clustering, and library size normalization checks.
  • Day 9 – Batch effect detection and correction (ComBat/limma removeBatchEffect).
  • Day 10 – Differential expression fundamentals with DESeq2 (design formulas, dispersion estimation).
  • Day 11 – Differential expression with edgeR and comparing results/statistics between DESeq2 and edgeR.
  • Day 12 – Advanced visualization: volcano plots and MA plots for DE results.
  • Day 13 – Advanced visualization: ComplexHeatmap for expression patterns and sample annotations.
  • Day 14 – Functional enrichment analysis with clusterProfiler (ORA) and GSEA methodology.
  • Day 15 – Pathway and network biology using STRING and Cytoscape for interpreting gene networks.

  • Familiarity with NGS concepts is helpful but not mandatory.
  • Basic computer skills.
  • No prior advanced bioinformatics experience is required.
